Missing variant / how to interpret vardict log file #389

Description

@Redmar-van-den-Berg

I have a 3bp region in one of my samples that has a number of SNV's and insertions, which are clearly present in the BAM file. However, only one of the variants make it into the VarDict output. I'm specifically interested in a missing G insertion on position 33302122, which has been confirmed in the lab.

I'm trying to figure out why the other variants are not reported using the --verbose flag, but its not clear to me how to interpret the log file.

Is there any documentation on how to read the VarDict log file? I've attached the log for the relevant region: vardict.log
