I'm not sure what the cause of this is, but I think it's a semi-recent regression based on how, at least with some minor testing, RattlerSpore's custom achievement system seems to save its data fine, but any attempts I have now to create a mod with serialised data seem to fail on Linux specifically.
I've tried different Proton versions, as well as an already-modded vs vanilla install, and on Windows I've tested the Spore Mod Loader vs the Spore ModAPI Launcher Kit and both work there, but not on Linux, with the exact same DLL file compiled from my Spore-MultipleSpaceships repository.
To be honest I'm not sure how possible this would be to fix, or if it even is fixable at all without modifying WINE or introducing stuff into the WINE prefix.
All I know for certain is that at least manifests as a WINE-exclusive issue and it affects older versions (eg Proton 7) and newer versions (WINE 11, and Proton 11 too) on both GOG Spore and Steam Spore.
