The daligner allow the error rate to be as high as 0.3, but still much lower than nanopore rate. So the sensitivity is not high enough. For example in the dataset for your Nature paper, using the parameters in this repository, it only discovers 47672 overlaps for 38919 reads. Does this happen to you too?
