I wanted to use it to try to trace down centromeres in species where there is no known centromeric sequence. I have tried lots of other tools, but none of them can give me results I am confident that are correct.
When I tried running this the first time, I expected it to build a database where I could see which satellite/repeat occur where. However, none of the candidates are named in the 'annotate' stage. I had hoped that repeats/satellites were classified in a consistent manner so I could match them across chromosomes (if they occur on multiple). For instance by the k-mers in some way.
Have I misunderstood the purpose of this tool? I looks like it works when you have some idea of which satellite to expect.
