Quite simply the CI folder is for bash scripts that run on my server with ordinary bash headers and usually paths that I use.

Whereas the CS folder has scripts that I (may) run on the HPC CS server.

The RScripts are called by the Bash scripts and (usually) convert data into graphs for convenience.
