Added a folder containing the markdown file for the JOSS manuscript as well as the .bib file and the 3 figures.
Fixed the formatting for the pdf generation and created a spot for the statement of need section
A "State of the field" section has been added to the manuscript along with the necessary updates to the .bib file for references.

Following #6 , bringing the remaining commits from @Devinmlake 's Documentation-Update branch (rebased) onto mainline.
This also replaces #9 , which ported one of the fixes from mainline onto this branch.
